Natalie, pengambilan gambar prekuel ini dimulai November 2018 dan selesai Juni 2019. Produksi skala besar ini dilakukan tujuh bulan di 43 lokasi, seperti Kyoto, Nara, Shiga, Hyogo, Kumamoto, Hiroshima, Shizuoka, Osaka, dan banyak lagi. Film ini juga menggunakan 6.000 extras atau pemeran tambahan.
Rurouni Kenshin: The Beginning masih diarahkan Sutradara Keishi Otomo yang juga mengarahkan sekaligus menulis film-film live action Rurouni Kenshin sebelumnya, mulai dari yang pertama dirilis pada 2012, kemudian Kyoto Inferno, The Legend Ends, serta The Final.
