لم تكن علاقاته مع رؤساء مصر الذين عاصرهم طوال فترة تجليسه على كرسي الباباوية، متشابهة في قوتها وهدوئها، فعلاقته بالرئيس محمد أنور السادات كانت متوترة للغاية وشهدت العديد من الأزمات، كان آخرها تحديد إقامة البابا شنودة الثالث، الذي يوافق اليوم الذكرى الـ98 لميلاده، في دير وادي النطرون 1981، قبل فترة قصيرة من اغتيال السادات أثناء احتفالات الذكرى السابعة لنصر أكتوبر 73، بينما كانت علاقته مع الرئيس الأسبق محمد حسني مبارك مميزة وهادئة، حيث أفرج مبارك عن البابا ومنحه الحرية لاختيار المكان الذي يرغب في الإقامة به.
