Lorsque le duché est rattaché au royaume de France, le palais devient le logis du roi, puis se transforme au en palais des États de Bourgogne, sur un projet de Jules Hardouin-Mansart.Depuis 2006, le musée fait l'objet d'une rénovation totale et d'un agrandissement.
Ce projet s’étend de 2006 à 2019 en trois tranches dont le premier parcours rénové « Moyen Âge — Renaissance » a été inauguré le 7 septembre 2013.Histoire du muséeLe musée des beaux-arts a été fondé par décret des États de Bourgogne, le, mais le projet remontait à 1783, à la décision de construire l'aile orientale du palais.
