Okulun tarihçesi: İl Milli Eğitim Müdürlüğünce yatılı Yavuz Sultan Selim Orta okulu olarak planlandı.12.176 metrekarelik arsası Mersin Belediyesince tahsis edildi.Ana binanın inşaatına 14.02.1989 tarihinde başlandı.01.11.1990 yılında bitirildi.1.169.560.000 TL’ye mal oldu.İnşaat bedeli İçel Özel idaresince karşılandı.İçel Valiliği Makamınca 1990-91 öğretim yılı için Anadolu Öğretmen Lisesi’ne tahsis edildi.
Daha sonra Orta Öğretim Genel Müdürlüğünün 14.04.1991 tarih ve 230/9441 sayılı emirleriyle Mersin Fen Lisesi’ne tahsil edildi.12.02.1991 de inşaatına başlanılan 200 yatak kapasiteli pansiyon binası 2.300.000.000 TL’ye mal oldu.15.10.1991 de bitirildi.
Açılış töreni 16.09.1991 tarihinde İçel Valisi sayın Muharrem GÖKTAYOĞLU’nun katılımıyla gerçekleşti.
Şuanda Mersin Eyüp Aygar Fen Lisesi adıyla Yenişehir ilçesindeki yeni binasında eğitime devam etmektedir.
